usually with water stains on leather they just dry out after a few hours. It is possible that if your boots are unfinished, i.e natural leather, that the stain has darkened the leather. A good shoe polish will usually take care of problems like that, especially if you leave a thick layer of polish on the stain for 20-30 minutes, to give it a chance to soak in and do its thing.
