When I make Whoopie Pies, I wrap them individually right after making. They can be stored in a plastic container such as an empty ice cream pail, tupperware ect.
Then you can get a few out or the whole container. This worked great for me. I hope it works for you.

Freeze them on a cookie sheet and then place them in freezer bags/containers until gift giving time :-)
