Will the battery on my Craftsman riding mower still charge if I just wire the wires together where the diode was?

Alternators keep batteries charged. It sounds like that needs to be replaced.
No it will not it can start the mower but then the mower will run off the battery alone. You need to replace the diodes and get this fixed correctly if you want the battery to charge again.
